If they gave free rides to only certain clergy (i.e. Christians) yes it would be a violation of the First Amendment.
If they gave free rides to all religious leaders, then it would not violate the law. However, they they would have to determine what is a religious leader - if I founded the "Church of Choo Choos" and was the "Head Engineer" would I be given free rides? (If you think that's crazy, a woman claimed she needed to wear a colander for her driver's license photo because of her religious beliefs...)
