When it was a Navy Yard, that was industrial trackage operating inside a plant. It's now operating in/across public streets. Different rules apply.
Besides, the city (bankrupt and looking for any source of funds) and the developer have no interest in hosting development that needs or wants rail service. Those types of development tend to be good for the economy in general but bad for sales and property taxes and the glitz factor that drives them. So you get the "historic" roundhouse turned into something trendy and everybody using the "historic" rail connection in their advertising while actively eliminating its real presence. Welcome to modern urban development.
