First off, San Diego Northern Railway reporting marks were SDNX, not SDNR. That was made up by railfans, although the operation sometimes was called SDNR.
Train crews and track gangs would identify loco as SDNX (say)#3001.
I had heard some Hi-rail trucks use SDNR though.
The SDNR was dissolved and Coaster trains use the reporting marks used are NCTC, not to be confused with the agency calling themselves NCTD. Look at the Detector blockhouse off I-5 near San Onofre and you will see it's marked NCTC.
