The crash occurred near the intersection of South Flower Street and West Washington Boulevard about 1:20 a.m., said Capt. Al Lopez with the Los Angeles Police Department.
The motorcycle rider, who was pronounced dead at the scene, was dragged several blocks by the train, Lopez said.
The victim was described as a Hispanic man in his 20s.
Investigators have not confirmed if speed was a factor in the crash but a witness said the motorcycle was traveling near 100 mph.
"I saw a motorcyclist doing at least maybe 100, 110 going down Washington Boulevard. Light turned red, he couldn't stop. Metro was going ... he crashed into it ... and the train took him," the witness said.
It was unclear if the motorcycle struck the front or side of the train, Lopez said, adding that the train operator was initially unaware of the collision.
Investigators were reviewing video from the Metro train and surrounding buildings, Lopez said.
Metro service was disrupted in the area during the investigation.
