SMART IMHO does not have a viable plan. It is just a bunch of local good ol' boys having fun with their first prototype train layout. The gypsy only knows what the patronage figures will look like.

To make this thing work as real urban transit 2 tracks will be necessary, say at the CalPark tunnel. Adios your bike lane.
Heavy freight makes flyovers impossible, the kind you would want to deploy in downtown San Rafael. Ditch the freight; but Bosco is probably laughing at the SR imbroglio. Get SMART to build you a new line and then kick it to the curb.
Yes and SMART will be desperate for more and new subsidy money. So, yes, they would try to go after bus monies. It will be years for GGT to absorb SMART, if the latter survives. Got to protect those cushy positions, like the 2 guys tending the Petaluma bridge.
