If I were to take a guess, it's probably because the maintenance facility is at the north end and they don't want to park anything in San Rafael overnight (there's two stub tracks at the station). It's too bad they can't re-lay the wye on the other side of San Rafael Creek (bound by 2nd St to the north, Francisco Blvd on the east, and Anderson Drive on the west) along with a few storage tracks.

I've yet to compare the older commute schedules to see what worked back in the day.
