I'm not sure how many passing sidings they have.
San Rafael downtown
Hamilton
Petaluma
Cotati
Santa Rosa
I think those may be all of them. I'm calling San Rafael a passing siding because it's double track. Not exactly a passing siding but two trains can be there at once.
Here's how I think the six trains would work. The example I've drawn here is two northbounds, two trains at San Rafael downtown, and two southbounds. In the example train 4 has just arrived at San Rafael and train 3 is just about to leave at 16:29. The trains 5 and 6 in parenthesis are hypothetical while the locations for the other trains are based on the current schedule.

San Rafael downtown: trains 3 and 4
Hamilton: none
Petaluma: train 2 (meets train 5 southbound to meet 3 at Hamilton in 11 minutes)
Cotati: none
Santa Rosa: train 1 (and train 6, which will meet train 2 at Cotati, train 3 at Petaluma, and train 4 at Hamilton).
I think they could run a fifth train down here, based on the trackage. But maybe they need three trains in reserve.
