The Dumbarton Rail project was in MTC's old 2009 TIP. But a recession and shifting regional priorities tend to change things, especially when they have to do a new TIP every two years.
Besides, a TIP can be amended pretty easily. You could can do a quick amendment in an hour if it's a small enough change. Or 2-3 months for a big one with a RTP amendment and a conformity analysis determination and needed approvals by Caltrans, FHWA, FTA, EPA...
