There are track-side signals at every switch, as well as at every station. The signals at the stations are primarily just 2-head signals (red/green). The signals at switches are primarily 3-head signals (red/yellow/green). e-BART also uses a flashing green aspect, indicating that a train is changing tracks.
I would imagine that since eBART is regulated by the FRA, PTC is installed. However, I don't know that for sure.
