BART will be in subway where it crosses Caltrain at Diridon (San Jose) but will be at grade at the end of the line in Santa Clara, next to Caltran: [vtaorgcontent.s3-us-west-1.amazonaws.com]

BART crosses Amtrak & ACE elevated at a right angle in Fremont, so that doesn't help much. It's in the open around Warm Springs, but the only comparison there is to freight trains.

BART already is next to Caltrain at grade at Millbrae: [www.google.com]
