Amtrak air brake question

A few weeks back the Amtrak train I took ran over a few tires. ( bad neighborhood ) The result was your typical undesired emergency stop.

I'm confused about how the situation was corrected. The conductor said he cutout control valves on two separate cars. I've heard of this being done for other reasons.

What kind of damage was inflicted by the tires?
