Local emissions of EMUs are pretty much zero; brake dust is inexistent because they can use regenerative brakes until standstill, and have only a little bit of disk brake activity.

Overall, the electric energy consumption of Caltrain is not thaaat high; comparable with an industrial plant using ovens. And regenerative braking can bring the consumption down as well (either by reusing for traction or by feeding back to the grid).

But, as you say, for operational purposes, the electrification is a must, and economically viable. Reduced pollution is a (highly desirable) side effect.
