I think it's a matter of the Coast Line in San Jose being too crowded with commuter trains. There's just no way UP can slot trains between all the Caltrains, Capitol Corridors, and ACE trains without tripping up their schedules.

Besides which, the Coast Line doesn't see as much freight as it used to. The Fresno Sub is now the preferred north-south California route for UP simply because it's flatter and straighter, thus allowing UP to run its hotshot intermodals faster than it could on the twisting, winding Coast Line.
