What you're afraid of would happen only in one of the Mouse's dreams about a BART-MTC cabal forcing everybody to spend gobs of money on something so stupid that nobody would ride it. Don't worry, GGT will be running ferryboats and express buses to SF for a long, long time.
That's not to say that improved service to the East Bay is a bad idea. There are a lot of jobs there, and BART is getting close to Silicon Valley for s(t)upor commuters though GGT into SF with a transfer to Caltrain at a completed TBT would work much better from a comfort and convenience standpoint. Better East Bay connections than a GGT bus or 2 sitting in stalled traffic on the Richmond Bridge are worth dreaming about. But realistically there's no need to get worked up about any of it happening soon.
