The SP spent a lot of money trying to contain the flooding. TR said the givmint would pay the money back but renegged (paybak didn't happen until the 1950s, I think), and there went the cashola for the 4-track electrified peninsula.

The other part of the coin is that Harriman died (cholera) and Julius Kruscnitt got into power at the SP. He had no use for electrics, so there went the Donner Summitt electrification as well.
