I'm in 100% agreement with you that we'll never know why he didn't stop at CP Topanga. As you say, he was operating the train just he would have had if he were looking at a green signal.
As for the false clear theory, I have personally encountered a Safetran Model V-20R signal at a control point (same as the one at CP Topanga) that had both the RED and GREEN bulbs illuminated. It had been preceded by a FLASHING YELLOW and then a YELLOW. Not saying that's what happened here; I don't know what happened.
