Unlikely to shut it down. Probably too much $$$ into it: this would be really bad for the ports, and really bad image for BNSF. The line is also too useful for detours, etc. when there is work or problems on the other lines... But once flooding is taken care of, maybe a good time to do the tunnel work and permanent repairs.
