I don't know, and can't seem to find much in a quick and diry on-line about the clearance/wire height on Caltrain... Maybe, web digger can find something on wire/height/clearance on Caltrain? Tunnel is a different issue and Zark seems to know more about that.
All of the RR electrification studies I worked on, in the late 80's and 90's, assumed full FRA maximum height clearances below the wire, which is one reason some of the cost got "run up" costs. This kind of project cost "inflation" came about from the most "expensive" option replace the bridge case, rather than the much "cheaper" just lower the RR tracks a few feet option.
Agencies like LOSSAN, Coaster, and ML have generally have used that assumption as a planning parameter, with so much shared freight operation. However, with the strange history of the HSR fiasco and this strange relationship with Caltrain, anything is possible.
