Relax.

The tube to the East Bay is decades away. Its main advantage is to increase the capacity of the Transit Center station by 150%. When The Portal is finished and CAHSR reaches San Francisco some of the Caltrains will have to terminate at 4th and Townsend, as there is insufficient capacity at the Transit Center station. It only has room for six tracks.
