So indeed SP had tracks in what is now the median of Stanford--they were still in evidence when I moved here in 1970. They had been both SP/later IER electric passenger and freight. I have an old map which shows a team track and sidings approximately where the Berkeley Bowl is @ Adeline where it dies into Shattuck
Now, as to Lowell that was Santa Fe. It WAS active in the 70's as a freight line and had further back been the passenger route from Richmond down to the ATSF station in Emeryville at San Pablo Ave. A search of Sanborn Maps should make all of this clear
