I think the ROW in question was part of Santa Fe's proposed industrial development west of I-80. They owned a lot of bay land there which ultimately became a state park.

They built a ROW south from Richmond (west of the UC Richmond Field Station) along the bay shore west of Hoffman Boulevard which went at least as far as Point Isabel -- that ROW is now a bike/hiking trail. You can see it from Google Maps - start at Point Isabel, CA - it runs north until the Marina Bay area; I'm not sure how it connected top the existing Santa Fe trackage in that area.
