I don't know if the bore to Mill Creek is plugged or not. But there is a proposal to open it up and expand the Pioneer Tunnel as part of a Univ of Washington "deep underground" research lab. Just in case you think that's nuts and BNSF would never go for that, here is a letter from CEO Matt Rose outlining terms for the project:

Note the date on the letter is March 2007. Also note that BNSF would retain the right to use the Pioneer Tunnel (after its expansion). Here is a PDF describing the proposed project more fully: (includes interesting original tunnel construction pictures)
