Never had a problem photographing Sound Transit, but I can tell you that having a valid ticket goes a long way. One time I was hassled by a lady who WORKED for Sound Transit, but the agency rectified the issue very quickly.

Just be a ticketed passenger, shoot and ride trains, don't trespass, don't loiter or interfere with passenger traffic, and you'll be a-ok.
