Actually green flags (or lights) on the locomotive in timetable and trainorder operations doesn't denote its a second section of a timetabled passenger train.
A green flag means that a timetabled train (freight or passenger) has another section of it following behind. Lets stay train 885 has a second section following it (it could be five minutes or five hours behind by the way) the first section would display 1-885 on its numberboards and fly green flags lets other trains know it has another section behind it. When the second section arrived, it WOULD NOT have green flags denotes it was the last section of this train and would have 2-885 on its numberboards.
It was possible that a timetable train might have multiple sections, say five sections on some busy days. In this case every train but the last would flag green flags lets others know more sections were behind.
Simply, if you see a timetable train pass with no flags, it would last you would see of that particular train number that day...if it had green flags, then another section was due at some point.
