From what I've read, Stampede tunnel was a difficult bore. Significant geological problems were encountered, including finding a large portion of the mountain to be liquid rocks and mud.
NP was also short of money at the time and under some deadlines. I was left with the impression that they were just happy to get the thing done, one way or another. I think these geological challenges will rear their ugly heads again when they start to enlarge it.
