(BN)Santa Fe is NOT in the middle of town, and was and is better maintained. SP let the Valley route go (it's still just a 60 mph freight line even after several rebuilds over the last 10-15 years) and "going through the middle of town" means crawling along at 30-40 mph fairly often to deal with the many grade crossings. The (BN)SF route used for the San Joaquins simply made and makes more sense. Plus of course (BN)SF was and is more interested in working with Amtrak and the State, and does a fantastically better job of moving the traffic. SJ trains are usually pretty close to on time - can you imagine that happening if they had to use UP for most of their run?
