The primary Amtrak/BART connection is still Richmond. The Emeryville station is quite a ways from the nearest BART stop (as is Oakland/Jack London Square), but I believe a bus route will get you there (although Richmond would be so much easier). There is also a Capital Corridor stop adjacent to the Coliseum BART station in Oakland, but it doesn't seem to be of much use unless you're going to the Oakland Airport.
