AFAIK they overnight in the station. The platforms are long enough for a couple of Cap Corridor (and a San Joaquin that arrives midnightish and leaves around 0600) trains, and there are bypass tracks for freight. Just need to keep one platform track clear for the midnight-ish Starlate and the occasionally very late Zephyr to squeeze through.

As long as a train gets to Oakland at least once a day - which they all do - only light servicing is needed overnight.

Do the Chargers need to be refueled (from a tanker truck) in Bakersfield, like the (oldest, at least) F40s did, to get back to Oakland? That could be a wrinkle if fuel is needed in Sac, but not a big one. There's space to access trains for servicing while at the platform.
