No, you are referring to train #121 that didn't operate from the San Jose station, according to the timetable. The San Jose station only had five tracks and there were frequent rush-hour departures, so they sent one train out that only picked up passengers at intermediate station. It actually did leave from San Jose. It left from Track #6, which was the first track in the San Jose station coach yard.
