The center beam of a centerbeam as well as the bulkheads are important structural members of the car. You can't just cut them off and have the car function as a flat car, it wouldn't be able to support anything. Also, the floor of a centerbeam isn't flat either, it slopes towards the middle, so it isn't even flat. If they are getting cut up, then they are getting scraped.
