There are still quite a few of these still in service along the former SP Mococo line (now UP Tracy Sub) from Martinez to Tracy, CA. I can think of at least two crossings where this style of crossing signal is still in operation. One is in Antioch (D Street), the other is in Byron (Camino Diablo). Although this stretch of track has not seen a through train since the early 1980's, UP occasionally stores cars on this line and still maintains all of the crossing signals. Every 3 - 6 months, you'll see a UP signal maintainer out there to activate them.
There are also several Griswold/RACO signals that still exist along this line. There's one in Pittsburg (Loveridge Road), one in Antioch (A Street), one in Byron (Holway Drive), and one in Tracy (11th Street). There may be a few more between Byron and Tracy, but those are the ones I could remember off the top of my head.
It's a sure bet that the signals in San Rafael will be replaced with more modern equipment. The Griswolds and RACOs are nearly impossible to find parts for (plus new signals just look better aesthetically).
