Yes, The Orchard - Boise section is still intact.
The city of Boise owns from Hillcrest in south east Boise to within about one mile of the UP main at Orchard. UP owns that one mile section (listed FRA exempt). Both the UP and the city of Boise have been storing cars on the line which has provided the city of Boise a nice piece of extra money. The cars stored on city of Boise track are shoved in from the UP Orchard side.
As for the last train, the last through train was either Amtrak or a derailment reroute in about 1997 or 1998. Boise Valley Railroad ran a small work train to Blacks Creek Rd. (most of the city owned section) in 2011 or so. The city of Boise worked a deal with BVRR to maintain that section. MotivePower does locomotive track tests on the first few miles of the city owned track south of Boise.
