Any successful commuter service in the corridor would require a connection to the ferry in Vallejo. Shouldn't be too much trouble: California Northern traffic is minimal in American Canyon and Rocktram (former Napa Pipe facility) and the Vallejo Sub and Mare Island Branch are no longer in use.
