Requires more information. Is HSR going thru Shafter along the BNSF line? I thought it was swinging over toward UP north of Shafter?

In any case, why is HSR applying for grade crossing elimination money? Usually, that would be Caltrans' job or a city/county's. Oh well, whatever works ... grade-separating crossings, however it gets done, is a Good Thing. IIRC, HSR has been involved with funding some grade seps in SoCal, too, and not necessarily on lines they might someday use. Fed funding usually requires a local match, after all, and HSR can provide all or part of that.
