Years ago at work we had to make 2x2-inch copies of a lot of 2-1/4x2-1/4" slides.
We had an Omega dichroic enlarger, and a Nikon FM with a 55-mm Micro-Nikkor lens. Since our photographer did a lot of Cibachrome prints, he had various size slide carriers for the Omega.
We removed the lens board from the enlarger, and built a stand to hold the Nikon vertically with the lens pointed up at the slide carrier. Once everything was set up and focused, it worked very well for making our slide copies. The slide carriers gave us consistent positioning in the enlarger. (We also had a right-angle viewfinder which made setup a lot easier.)
The same approach should work with a digital camera.
