I'm not familiar with the movie or the specific train scenes mentioned (and am not interested in coughing up 58 bucks to find out), but filming on the standard gauge line between Mojave and Lone Pine - particularly towards the Lone Pine end - was quite common back in those days. So if the scenes show the train in a desert-esque setting, it could have indeed been shot along that line. But if it's running along the ocean or through a forest, well . . .
