The only city I know of that did that was Brussels, and I think they took advantage of wartime bombing damage to dig their tunnel. If Boston were to try such a thing it would be a second Big Dig.

Railroad stations are usually not located in the heart of downtown, since they eat up real estate and tunneling is very expensive ... a discovery that is being made in San Francisco, where they are forking out, I think, $3B to move the Caltrain station downtown.
