Leipzig is connecting the Hauptbahnhof to the site of the Bayerischer Bahnhof with a cross city tunnel. Only the facade (and the brewery... this is Germany) of the Bayerischer Bahnhof has been preserved. When the tunnel is finished there will be an underground station at the site of the former station.

There will also be an underground station in the city center at the halfway point of the tunnel. At present only one or two bus lines cross the center. It is a pedestrianized zone completely surrounded by a circle of tram lines.

The tunnel will have two tracks for the S-Bahn system to allow through routing of commuter trains.

I sat through a simulation of a trip through the tunnel when I was in town a few years ago for a computer conference. The view was from the drivers point of view.
