The depot still exists. It was moved north on old US101 on the west side. It has been a variety of businesses, and I'm not sure what it is at the moment.
Other "original" depots in San Diego County that survive:
National City - was railroad theme dining, now a museum
San Diego (actually a replacement for a Victorian style depot)
Del Mar (no longer used as a depot, trains now stop at Solana Beach. Was an office the last I knew.)
Encinitas - see above
Oceanside was replaced with a new transit center
Vista - a few blocks on top of the hill from the original location, now the Chamber of Commerce
Escondido - Grape Day park
Were Escondido, Ocenside, National City and Encinitas built by Santa Fe or California Southern? (Perris would be another)
For the SD&A/SD&AE:
La Mesa - original SDC&E returned and restored by Pacific Southwest Railway Museum
Lakeside - original depot long retasked, but still existed last I knew
San Ysidro?
There might be some original San Diego trolley depots left, one in La Jolla?
