Does Amtrak prefer to operate on some host railroads lines as opposed to others???

Is it true that Amtrak has a bias towards operating its passenger trains on certain railroads because their operating philosophy agrees with Amtrak's?
I have noticed that as the southbound Sacramento originated Amtrak San Jaoquin trains are concerned that they get off of UP's Fresno line tracks as soon as the arrangement is possible and workable at the Stockton crossing headed southbound on BNSF Bakersfield Subdivision tracks instead of remaining on that Fresno line to Bakersfield and likely would do the same at Kern Junction in Bakersfield northbound if those train movements were ever directly extended to LA in the future.
Has the Amtrak San Juoquin Train ever considered changing its regular route between Stockton and Bakersfield to the UP Fresno line in the past or used it as a detour route recently or intend to do so in the future?
As the California Zephyr is concerned apparently there is a UP line that runs between Chicago and Omaha but the Zephyr still prefers to remain on the BNSF line bewteen these locations? A bias here to do so?
I guess if operating philosophy was the only concern that the Amtrak Coast Starlight train would try to stay on BNSF trackage as much as possible and change its name to the Western Daylight and travel the western states via the BNSF Bakersfield, Gateway and Oregon Trunk subdivisions and get of off UP owned tracks as much as possible instead but aparently that is not the only reason to select the route it runs on as the example of one Amtrak train.
What about differences between these two railroads like the BNSF and the UP and others like Norfolk Southern and CSX?
