Definitely agree re. Paso - what's the traffic there? And it already gets a half dozen or so dedicated Amtrak bus stops a day, each way (SJ-SB runs and SLO-Hanford runs) so they wouldn't lose ability to get to a suitable train unless they're the rare long-distance (full run) passenger.
For Bay Area, the place is big enough that you really do need SJ, Martinez, and Oakland/Emeryville. I'd compromise by making Oakland the flag stop, since Emeryville is where most of the central Bay Area connections (to SF, etc.) are made.
Does the Starlight stop in both Ventura and Oxnard? If so, why? Make it Oxnard like it always was, and perhaps make it discharge southbound and pickup northbound only (local travel between Ventura/Oxnard and LA on Metrolink and Surfliner).
