When a freight locomotive is added to an Amtrak train:
1) it must be the lead engine on account of having no HEP capabilities;
2) no "freight" engineer is supplied to Amtrak;
3) the Amtrak engineer operates its controls;
4) whenever an engineer is operating over territory where he/she/it isn't qualified, a pilot is supplied -- this applies to both freight engineers and Amtrak engineers;
5) if in 4, the Amtrak engineer is operating over another Amtrak route, he is supplied an Amtrak pilot, if a non-Amtrak route, the pilot is from the freight RR;
6) the pilot does NOT operate the train - he merely advise the engineer of the territory requirements (speeds, signals, etc.);
7) never heard of the notion of "qualifying runs in freight engines" in all my 25+ years at Amtrak.
