I don't recall the SP's Los Angeles General Shops ever being referred to as the "Mission Shops" (also, I did a search on Trainorders for the phrase "Mission shops" going back 10 years and didn't come up with any reference).

Of course, there was the Mission Road Coach Yard, which was adjacent to the Los Angeles General Shops.
