Why not provide enough clearance for alternatives? The GO specifies enough clearance for that, and besides, if people actually ride the thing, they will need clearance for double-deck trains at some point. Also, if Amtrak is the initial user, it needs to clear Cal Cars and the occasional Superliner. Finally, if the whole mess goes in the can, the completed part through Fresno could be flogged off on BNSF if the bridges can handle freight train weight.
Many decades ago, SP was thinking about electrifying some main lines, and was trying to get road overheads raised or built with 30' clearance. IIRC they were talking about 25-50kv wire and with 22' clearance over the rails they obviously needed more under the bridges for the catenary.
