Short of BART to Tracy (which makes no sense considering the cost), the transfer between BART and ACE (or Valleylink) has to be as easy as possible. The most effective (ignoring cost) way to do that is to move the BART end of line to Greenville and connect with the San Joaquin Valley services there.

Unfortunately, BART has other things on its corporate mind and budget at the moment. So it won't happen. Leaving the San Joaquin Valley people needing to do less-desirable things to make the connection.
