The Hot Dog Depot in Martinez, CA, between the old and new depots, with views of UP freights and 40-odd Amtrak trains a day.
Brennan's (hof-brau type restaurant), in the former-SP Berkeley, CA depot. Same traffic as above.
Gott's Roadside (formerly Taylor's Automatic Refresher) in St. Helena, CA. Napa Valley Wine Train runs across the street. (Also has a location in San Francisco's Ferry building, with SF Muni's vintage E & F line cars right outside).
The Riverview, right on the Sacramento River in Antioch, CA, immediately adjacent to BNSF main and Amtrak stop served by 10 passenger trains a day.
The current restaurant that replaced Sarducci's in the former-ATSF San Juan Capistrano, CA station. Numerous Amtrak and Metrolink trains stop right outside.
