Unsightly viaducts?

The already let contracts are to build the right of way exclusive of tracks, electrification and signalling. There are companies that specialize in such. There is sufficient cash in the can to build between Bakersfield and San Francisco excepting the Pacheco Pass tunnels.

The agency has never planned to run trains itself but to lease the property to an operator. If the tunnels never get built there would be two independent segments. The valley segment would allow cross platform transfers to the San Joaquins. The bay segment would allow trains (probably just Caltrain) from Gilroy to San Francisco.

Under these conditions it would be highly unlikely that there would not be some added route to connect the two. With that speculation aside, Continuing to Sacramento would be possible along with connections to ACE.

Southern California would certainly get the run through tracks at LA and more grade separations.

Beyond all this everything depends on relations between California and the feds. Who knows? But of course everyone has an opinion. Just look about you...
