A few years ago I took Caltrain SF to SJ. Caught first afternoon ACE train to Stockton. There was a city bus from a block away from ACE train station to Santa Fe Station. After a short wait I caught the San Joaquin to Emeryville and a bus back to SF. With daylight savings time it was a great ride over Altamont pass and still light enough in Stockton for a safe bus ride between train stations Didn't have any fears for my safety.

You can probably still do it today without worrying as long as you follow that route
