I don't have any inside information, but there are several reasons why BNSF / Amtrak might want to do a PTC test on the Stampede Pass line. One, there isn't a lot of other traffic to be interfered with. Stampede also offers challenging terrain, including tunnels, from the point of view of a PTC system that relies of radio communication.
Also, its my understanding that the Amtrak cars and locomotives will be split into two trains once the PTC test actually begins. And a PTC system that is supposed to, among other variables, calculate stopping distances to prevent collisions ought to be tested with some semblance of typical train lengths.
