The Larkspur ferry terminal was designed for passengers coming by auto or bus. The rail line (trail) ran behind the current Larkspur Landing shopping center and is significantly higher than the ferry slip. Bringing SMART trains directly to the ferry would be an ideal situation but only at enormous cost. I'm not even sure it could be done from an engineering standpoint at any cost.
